¿Cómo puedo lograr que el fondo de mi sitio cambie con un efecto de tipo fade al pasar el puntero del ratón sobre un elemento de tipo span con CSS3?

Utiliza los transition.

Para ello tienes los transition, puedes utilizarlos para darle el efecto que quieres, te dejo un ejemplo:

background: url(button.png) no-repeat 0 0;
}
a {
width: 32px;
height: 32px;
text-align: left;
background: rgb(255,255,255);
-webkit-transition: background 300ms ease-in 200ms;
-moz-transition: background 300ms ease-in 200ms;
